When rinsing and cleaning equipment is there a difference in using either water source?

As long as your Steam-away hasn't foamed too much recently to contaminate the condensate collection rails, the water it produces should be good to clean with...especially if it is hot. That's one of the big advantages of a Steam-away...lots of hot condensate.

Along the same line...I've been watching 100's of gallons of permeate go down the drain when doing a Rinse cycle on the 4x40 CDL Hobby RO.

It's normally sugar-free after 5 minutes but I am wondering why I don't hang on to the rest for general cleaning of pans and all the other "stuff"

My steam hood perm is often clouded with sap and foam as Dr TP mentions so I don't use it for cleaning, but do direct it into a small stainless tank it to keep hydrometer warm.
