Is 24x24 (foot print) too big for the fire box? Is 24in too far from the fire grate to bottom of pans? How much gap should there be from bottom of flues to fire brick? This is for 2x6 pan set!

No 24x24 isn't too big. Somewhere around 18" from grates to pan might be normal, but deeper shouldn't hurt you. I'd leave a half inch bewteen the flues and brick / sand you put under them.
