Last year I lost two sections of stack in a wind storm after the season was over. I fired up this year without them and dont get the boil in the rear of the flue pan like i did. I thought I could just turn my blower up to compensate. Will the air help or should I replace the stack?

replace the stack. Normally the stack should be at least 2x the length of the evaporator. Sometimes even more is needed, but 2x is the minimum. You need the draft from the stack to make the proper draw of heat across the pans, a fan will not replace the stack requirement. The blower will however help the boil rate.

Is the stack height measured from the base of the stack or from the roof penetration?

It is measured from the base of the stack (including the flare part at the bottom)
